This is actually a really good idea. Although a few things I should clear up.
It will never, ever be made into a mod. The engine does not, and will not support it. This goes for down the line too. I doubt any Bethesda-published engine will ever be capable of being an RTS, unless specifically made for one (which I doubt, since RTS games are mostly PC and Bethesda is a well-known multiplat company)
Secondly, Super Mutants don't have guns? In the Fallout series, from what I've seen so far, they have second to the BoS in terms of weaponry. They lack laser weaponry (rarely found on them) but seem to possess unlimited amounts of miniguns, incinerators and the like, not to mention the ultimate super weapon; the super sledge.
Thirdly, an idea like this requires more factions. Factions based on settings. In Fallout 3, Super Mutants, BoS and Enclave are dominant powers. In FNV, they are reduced to almost nothing in cases. Instead, tribals, gangs and families would serve to create the factions. And each is unique in their own way. Van Graffs hold all the energy weaponry from the market while the BoS chapter hides away. The Kings maintain control of the area surrounding the Strip with light weaponry, the NCR holds the dam with moderate-powered weaponry in most cases, but alot of manpower. Caesar's Legion holds the East armed with melee and throwing weapons and captured ranged weapons. The Enclave basically doesn't exist. E.c.t, e.c.t. You get the picture.
And finally, if it were ever made, it would have to be closer to Command and Conquer
No-one wants a starcraft click-spamfest
If I was a game programmer or proper modder damn would I make this game. Probably in the Tiberium Wars 3 engine
