I used to side with the Enclave in Fallout 3, but then I got pissed when I realized that their Aqua Pura could kill me. Plus, I wasn't really a fan of their radio station. So I decided to join up with the Brotherhood instead.

It largely depends on the approach we're taking.
If we're talking the more realistic parts of the Enclave, like Autumn, who realize they're best off ruling the wasteland and, through this, the purity divide will disintegrate, I could see backing them for somewhere like the Capital Wasteland where life clearly hasn't progressed. But the more extreme options, your Edens or Richardsons, are just insane and unrealistic.
Meanwhile, if we're going with the proper Brotherhood, like Casdin and Lyons, then I can back them because they're a stabilizing force and have the potential to unite the people of a wasteland where life's still stuck in survival mode. But if we're talking mainline BoS, like the Mojave chapter, then they're batshit insane idealists who can't adapt to the world and realize their founder couldn't predict the future.
There's a ton of parallels in the isolationism of the Western BoS and the dogma of the Enclave.
If I were choosing between the more amendable options, I'd choose the Brotherhood. I just trust them more than I do someone like Autumn.

I will qualify that by noting the mainstream Brotherhood, as far as we know, isn't actually like the Mojave Chapter. If you recall, despite sending the Vault Dweller on a suicide mission to test their mettle and wits, they WERE one of the only groups that even attempted to help you stop the Master, and had concerns over the Enclave in FO2, helping a 'tribal', even having peaceful enough relations with the NCR at this point that they had a bunker in Shady Sands. They may be at war with the NCR now, but then the NCR aren't exactly all that likable as a nation these days. Until proven otherwise, i'm going on the assumption that Father Elijah and the various losses they have sustained is what has shaped the Mojave Chapter into being particularly hardline and extreme.
On the topic of parallels, we will likely never know, but the fact there is a Brotherhood presence on the Oil Rig (probobly just passed off as Enclave is T-51b) suggest that at some point they might have been connected during FO2's development. Wonder if this was ever commented on?
Really, if it hadn't been for EDEN and Autumn's opening actions, then Autumn's Enclave may very well have been a viable alternative. Really, the only things that really separate Lyons and Autumn are their morals and methods. They both command forces of power armored soldiers, wish to make the world a better place and give humanity a future, and both would end up using the Purifier in much the same way. After all, Lyons Brotherhood isn't as 'pleasant' as the kindly old man act makes it seem. And in the end, they are conveniently in charge of distributing the water and guarding the caravans. I can see them 'melding' with Rivet City in the long run, and becoming a new governing body in the long run.
Aesthetically and atmosphere I think I have to go with the Enclave. The Brotherhood is too native in the East, and has been pretty much none existent for two games in the West, to feel all that special anymore. But the Enclave really feel nice and scifi. Vertibirds doing plasma mine airstrikes, strike teams of power armor commandos, and even satellite strikes, with awesome bunkers, everything clean and in good repair, and new things rather than recycled.
The Brotherhood fits better into the general wasteland though. Can you imagien if there had even been a splinter faction of the Enclave in New Vegas? Vertibirds, power armor, and their weaponry would have rendered the main enemy (the Legion) utterly toothless and just supplanted them. The Fort? Hm, there seems to have been a massive explosion where it used to be.

That's an easy one, BOS. My favorite fallout faction hands down, and probably my favorite faction of any game. Doesn't matter if it's east coast, west coast, or Midwestern Brotherhood the Brotherhood is always my favorite in any play through.

when i first played FO2 i was so psyched to join the BoS...but now after i grow up and actually read about the BoS and develop my own sense of morals, i'm not so sure about the BoS anymore.
If i really had to pick i go with the BoS just to get the armor (not like you even have a choice in Fo3 anyway, and in NV i always either kill them all or just ignore them and not even bother).

The BoS has its faults but waaay less than the Enclave. The Enclave are incorrect on all levels. BoS for life!

why not both? The BOS resemble the US army and the enclave are the missing technological and recource part ( Enclave has a hell lot more recources than the BOS as u already know ) maybe it would be nice in fallout 4 ( IF it ever comes out ) to have them join forces agains some bigger enemy like maybe a ghoul army or somthing like that? So imagine kickin ghoul and mutant ass along thoose creepy masked enclave soldiers or with the gatling support of the BOS and some tesla soldiersshooting beside u with plasma rifles against a horde of derranged mutants and ghouls that is about to overrun half of DC in minutes

I would choose the Enclave because they have better technology and that they are the last vestiges of the United States government and so have a bit of a chance at rebuilding the county- it's just that their way of going about completing their goals are a wee bit extreme. Don't get me wrong, I understand their desire to return things to the way they were before the war, but their willingness to use slavery and genocide to accomplish them just kills any chance of me seeing eye to eye with them.

Enclave for sure. Because they know what they're doing even some experiments cruel; still, they have goals to achieve.
As for BOS? Well, except Lyons' BOS, others' just like Robert House says, "They're a terrorist group, basically. Militant, quasi-religious fanatics obsessed with hoarding Pre-War technology."
And they're goal? There is no such a thing as "goal" in their mind because they just keep finding and worse, killing those people have high tech arsenals. And they are not good at sharing. This is very true when you persuade Veronica to join in the Followers, then the Followers' outpost get wiped out by those crazies with power armors and heavy weapons.
So tell me, if BOS aren't terrorists, who are they, then?

I like Enclave over BOS. Most of the BOS is all about acquiring tech by any means necessary. In fact, on more than one occasion they have slaughtered numerous civilians for things they have come across in the wastes. The Enclave in reality is the United States government, just a smdige more messed up. In their eyes they are trying to keep order across the country which in most cases does not work out so well. Yeah they may not have the best tactics into doing this, but they're not as bad as they seem. I think Fallouts one, two and three gave The Enclave a very bad reputation.

I have played every Fallout but tactics (I should remedy that someday, just because). More often than not I have sided with the BoS....because it's easier to do. Of course I wear Enclave power armor when I do...The only game where I willingly and knowingly choose BoS EVERY time is FO3. Why? Because I won't be responsible for mass genocide,and clear the wasteland of the "impure" like they ask me to. (meanwhile I scour the wastes of pretty much all life as it is to level up....lol)
