The invalidation isint working for New Vegas Redesigned 3 (Because characters he changes their heads are exclamation marks)

Chances are it's not an invalidation error, what npcs are missing head meshes? (as it there heads are red exclamation marks) AWOP added npcs by any chance?

I don't think its AWOP because I've primarily noticed it with sunny and certain NCR/Legion soldiers

NVR3 requires meshes from FCO, have you installed them?

Does it really? Thats weird because he says you should use one or the other. I'll try installing FCO (then installing NVR3 over it.)
EDIT: Problem solved. Install NVR3 over FCO. Thanks for the help guys!

Yeah it is a little weird, you can read all about it on the NVR3 page.
Just install FCO, then NVR3 and delete the FCO esm from your data folder.
