This is one of those topics that Fallout fans are usually pretty passionate about. Many of us will through huge lengths to find just the right house to stash or show off our gear and achievements. If you're like me you probably prefer small simple and functional homes with lots of storage, or if you're like a friend of mine then you will prefer huge custom decorated homes with tons of space and mannequins.
My favorite house of all time is an unnamed home (let's just call it the Shack) I found by accident in a nexus mod called The Couriers Cache. It's a great lore friendly little wasteland home out in the middle of nowhere with a lot of functionality. Anyone who's ever used the Wasteland Loader Shack would probably find it very familiar.

I use the survivalist bunker I also found on nexus...it has PLENTY of storage and containers are all in subcategories, so if you a neat freak then you would probably enjoy this mod, what I also like is the decontamination chamber that removes radiation from yourself or can be used to purify dirty water, you have to keep it maintained with rad away though, my favorite part of this bunker is the "ready bag" located at the entrance, all your ESSENTIALS should be in this pack, stims, doctors bags, food, water etc so that when you leave you just grab whats in there instead of sifting through all those containers

I don't want to sound generic, but Lucky 38. I also use Run Lucky 38 mod. Before that point in game when you, let's say, unlock it, my character was homeless, and after, well I never thought about leaving presidential suite

My favorite storage place is the Survivalists Camp. Its up in the mountains and it give you a great view you should check it out.

The lucky 38 is pretty cool, it's definitely the best vanilla player home out of both Fo3 and NV. You might should check out some of the mods for the lucky 38, especially the Lucky 38 reloaded mod it's pretty sweet you might like it. Yeah Rancho Villa is awesome, probably the best one by that author in my opinion, even better than Pheonix Point. The open cell part is pretty cool and that you can interact with all the windows, lights, the grill, the fireplace and all that. It's a nice house, even better if you use the custom auto sorters mod with it.

I'm surprised no one mentioned underwater home. That place is a beast... By far my favorite home, even Skyrim home mods do not come close to this beast of a home...

Underground bunker is sweet. The mannequin room is a must-have imo.
The underwater base is just as cool.
I really like the container fort home mentioned in the OP. This is not a self-promoting plug. I asked the author if he wanted to take down his mod with this home and include it in the courier's cache. I love that home.

The freeside studio is very cool and full of easter eggs, usually is a must have in playthroughs!

Just tried the Freeside Studio, I'd never heard of that one before. It's pretty cool but I had a lot of issues with companions in it, they act strange and get stuck in certain corners of the room, aside from that it's a nice mod.

Never played the Underground bunker but the Underwater base is really good and has a nice spacey mannequin room, the auto-sorters is a plus too! And I'm glad the author decided to include the container home in The Courier's Cache, it made for a nice surprise as I was not expecting to find such a great player home in that mod.
