So I realized the main issue with FO4. It's like a present from a grandparent, they got you what they heard you liked but completely missed the point.
Fallout 4, while it has great gameplay, missed the mark on the base game.
So for funsies, let's list all the mods that Fallout 4 integrated into their game (while completely ignoring what made New Vegas great).
DISCLAIMER: I am actually still playing FO4. I just got it a couple weeks ago. While I enjoy it in more of a "casual" sense, it feels a bit soulless. I commend them on the work they've done, for the most part, but unfortunately there's so little to the base game, i.e. story, choices, etc., that this one may fall by the wayside because of how difficult it would be to fix something so integral. Whereas, New Vegas was essentially carte blanche with a fantastic base game to work off of.
EDIT: I am aware that New Vegas did the same thing but they BUILT upon it. Key difference.

the first thing that comes to mind is settlements and i cant help but think they liked the idea of wasteland defense which was a mod for FONV
i knew a lot more but since im writing this my minds gone blank lol

Project Nevada for the Power Armor HUD and the grenade hotkey Flashlight for the... well, flashlights on the helmets Possibly WMX for the extensive weapon mods...
While it's not a mod, they managed to integrate TES's enchantment system with their legendary gear system, too

-Taller power armor -Hi res textures *forced -General training and vehicle ideas from the Frontier trailers and clips.

The obvious ones are Wasteland Defense and Real Time Settler as other people have mentioned.
I'd also say sorta kinda the Bullet Time mods? VATS now is not just a stop in time but slowed down, and yes I know there is Bullet Time mods for Fallout 4 but I'd like to think they took inspiration from them to change VATS.
Also veering away from mods taken from FNV but instead the RaceMenu from Skyrim, I definitely think they took some elements from that.
I'm also pretty sure there were old mods that let you create your own arenas, just like the Wasteland Workshop does.
The Tailor Maid mod, the one that lets you add different layers and misc. items to your character. That probably played a role in the whole layers system FO4 has.
And also as someone said, I'm sure mods like WMX and WME made an impact on how much of a role modding your weapons plays in FO4.
In Fallout 3 you could not outfit Dogmeat at all to my knowledge, and I know there were mods that could allow that. So that's also a possibility.
They might've realized how much people liked a lot of perk choices from FNV mods like More Perks so that could've been a factor with the new Perk system in FO4.
And definitely some aspects from Project Nevada were worked in. The Grenade Hotkey for one, and I'm pretty sure now there's a perk that lets you bash people? Correct me if I'm wrong.

To bad they didn't add XRE flyable and driveable vehicles, or at least framework.

Or at least a motorcycle, that wouldn't be so out of the lore.
And I know horses have never been in a Fallout game (Correct?) it'd be so easy to set it up with Skyrim's system.

Xilandro made a video showing how fallout 4 looks moving fast.
Likely wont work without a few engine tweaks.
